Yousaf, who was justice minister during the bill's passing, viewed the incident as a reminder of the importance of the zero-tolerance approach to hatred.
Police Scotland is investigating the graffiti.
Protesters gathered outside the Scottish Parliament in Edinburgh, opposing new hate crime laws due to concerns over freedom of speech.
They displayed signs reading "Truth is not hate speech" and "Protect free speech." The laws were instated following an Independent Review, which recommended adding specific offenses to address hate speech.
