In a Twitter update, Clarkson warned that any bottles with a cap bearing the code 'L3160' should be opened underwater and poured away, adding that those affected could be eligible for a refund.
According to Hawkstone, a small amount of cider had over-fermented, resulting in a "massive cock-up".
The company added that almost all cider bottles were unaffected and that any issues were limited to a "small batch".
Hawkstone also encouraged consumers affected by the issue to send a photo of the cap to receive a fresh batch or a refund.
Hawkstone Cider was launched in 2021 and is made with primary ingredients sourced from Clarkson's Diddly Squat farm in Chipping Norton.
The farm, which Clarkson has run since 2008, has been turned into an Amazon Prime TV show called I Bought A Farm.
In addition to his cider brand and farm ventures, Clarkson is also known for his role as a presenter on Amazon Prime's The Grand Tour, along with his former Top Gear co-stars Richard Hammond and James May.
