Ambiente Friendly finished second, with O'Brien's Los Angeles in third and Deira Mile in fourth.
O'Brien, 54, from Ballydoyle, credited Moore's expert riding and took responsibility for City of Troy's earlier poor performance in the Guineas.
Moore navigated through field challenges and a stray horse to win the prestigious race.
